Honestly? The top end of the Mythos deities are there in some respect: Azathoth, Nyarlathotep, Yog-Sothoth, and Shub-Niggurath are essentially certain. Since they're decently distant more often than not, they don't necessarily lens the setting too much. Since they're powerful, weird, and primal they make great touchstones for aberrations, Warlocks, and (in the case of Shub-Niggurath) Druids.
If more Mythos jokers, such as Cthulhu, Hastur, or Yig show their faces, it might be a sign I'm doing something with the lot of them in specific.

A goddess of life and god of death, both rulers over time.
The goddess makes sure time flows normally and that the eternal exchange of life-force inside time continues, as well as uses free-moving life energy to make new creatures, and that people that accidentally or deliberately end up outside of time go back.
The god of death stands and watches and metes out the balance of the pantheon within the realm, also helping enforce things like physics from time to time. He will be there to put out the last light of the age, and record it forever, as his wife uses the ashes to make a new flame.

Toltiir - Elder God of Mischief, previously chaos. Believed by many to be the ultimate source of the Deck of Many Things among various other sources of chaos. Frequently takes the form of a black cat or something else fairly common. Sticks his nose into people's universes, stirs up some chaos, mainly for the laughs.

That's my basic theogony. All the rest depends on the setting, like if there's a dominant empire there's gonna be a sun incarnate emperor, or if there's a cult of ancestors I'm gonna insert divinities as saints/paragons ascended.
