I haven't played it, so I can only speculate. Maybe the focus of the game is too narrow? Space Marines are excellent at fighting, but they don't have that much else going for them. No Dark Heresy-investigations, no Rogue Trader-exploration and trade, no Black Crusade-backstabbing and nuttery, and while Only War is also focused on combat and a rigid command structure, it has that "ordinary soldiers just trying to survive" feel to it. Maybe Space Marines that have been crammed with body upgrades...

so i have been planning our campaign out only about a session ahead, not going into too much detail in case the players throw me for a loop.
well unfortunately it has finally backfired on me, I've been planning an epic encounter at the end of this dungeon where the players have to fight these three skeleton bosses each with different abilities. Unfortuntely i hadn't put any thought into them because i didnt think id need to just yet.

How serious/what tone is the game/comic?
Typical options range from the evil but honourable dark knight, wicked witches (often of the seductive/mind control variety) to actual Demons from hell.
Of course, there is the ever popular former comrade/mentor who betrayed the order/church/king. Possibly is now a puppet/lover/dark lord of the wicked Witch. May have been corrupted by or summoned the Demon. Also may be part of the Dark Knight's start of darkness or could be his Overlord.

I've been thinking about not allowing magic. It seems cute at first but the high level stuff seems like it'll take the fun and challenge out of a lot of things. Alternatively I could come up with less useful and versatile spells for higher levels.

Magic is strong, but MP shortage is a real thing. Plus aside from ighest of spells it doesn't really do anything a skill roll or an item couldn't accomplish. I haven't gotten to "cottage anywhere" and "feast anywhere" spells yet, but i'm not planning to use them much, since, as you said, it kinda feels ike a cheating.
But ultimately a good fix would be buffing strength and skill types instead. Or a gentleman's agreement/ some sort of limit on when you can use biggest rituals.

I'm not so keen on buffing the others as I like the low powerlevel. The spells you mentioned were the ones I had specifically in mind as being game breaking". The rainbow bridge too. All of these feel a little too grand and world bending for some villager on a picnic.

How would one go about setting up a way to fight giant monsters?
Long story short, I'm running a setting with giant monsters, and some of them need to be fought. Long story long, the story is that in the beginning of time, there was only one being of infinite size, with an infinitely powerful soul, essentially an omnipotent god, which then after a timeless interval, split itself into the world we have today. The idea is that giant creatures still exist, and they are more powerful in terms of strength and soul.

You could do it like Lost Planet did it, and have some of the vital parts of the monsters exposed. Else they'd need to somehow get to the vital parts. Maybe the monsters hide and shit is brittle and can be blasted off to expose the heart, or maybe they need to invade the monster through some kind of hole making the encounter basically a living dungeon.
The last one might be somewhat magical realm-y though.
