There will be an option for my players to overthrow the ethically questionable leader of a town. It is governed through a meritocracy, where at any point a challenger can overthrow the current mayor by winning in both a challenge of combat and intelligence.
Is there an interesting way to pit a player against the current NPC mayor in a battle of wits that isn't "Roll to see if your a smart boy"?

One way would be to challenge the player to a legit game you're good at--like chess or whatever. Alternatively, fuse the combat/wit elements together somehow (like those boxing/chess matches?), or use one end to support the other (like a Last Crusade-style lottery of weapons/armour with deceptive appearances, and you choose which to go into battle with).
Are you expecting foul play? Is cheating/fudging/favouritism/poisoning a possible outcome?

Considering that it would be a single player at a time vying for the position, I think that taking a player out of session to play chess would be a little disruptive, though I guess I could just say that we'd play after the session was done and take it from there.
I like the idea of fusing them together the most. If you can think of a way to introduce a test of intelligence or tactics into arena combat, I'm open to it.

So, in a few months I'll be starting a realistic medieval campaign (no magic, no superpowers, no monsters, definitely no ASOIAF) set in late XIII century not!England.
(Inb4 you can't do it, yes I can, my players are cool with it and I know their limits enough to make them enjoy the setting.)
I have pretty much everything figured out, except for the system.
I had in mind to pick an existing one and modding it until it's fairly reasonable, but it seems there's no realistic medieval game system out there.

Theirs turn timers, games like darts use the physical skill of throwing....
Eventually dice seem like a very base way to add variance to a game, but what about a game where the end is clear and skill determines, or at least gives you better odds, at your goal..
Like who rolls 3 sixes first is not a good way to measure skill.

Can bards use magic items as a bardic focus? Specifically the Pipes of Haunting.

Spellcasting focus for bards, you know what I meant.
But yeah In the SRD it says any instrument a bard is proficient in they can use as a focus, and my bard is proficient in wind instruments.
But I'm wondering if playing the pipes automatically casts the fear spell or if the bard has to activate the item. If the bard can play the pipes without casting the fear spell, could he use it to cast other spells of his own?
This is important to me since my bard's side instrument was lost and his main instrument is a bit unwieldy, so having access to a spellcasting focus while in a tight spot could make or break a future encounter.

It depends on the changes you want to make. I am all for tweaking a system to better suit your play style, but there are some changes that are going to make things much worse or unbalanced as fuck. The latter point there is especially likely when it comes to make custom races or content for your own use. Few people custom make a race just so they can play something weaker than what is normally available, as opposed to giving it free shadow powers or fire immunity or something.

You use this, or something similar. Beyond The Wall has a really slick way of making the world with the players and getting everyone into it. Characters start by building their village, basing their histories off each other. Even if you're not using that system or fantasy, its worth looking at.
Helps to have opening discussions about tones and themes everyone wants to work with so you don't have too much clashing aesthetics.

Paraphrasing Hitchcock, it should start with an earthquake and be followed by rising tension.
It doesn't have to be mystery or intrigue or murder, it works for any story. Give your players at least one 'wow' moment, then let them explore for a bit, adding new threads and elements constantly. Hopefully this will lead the story to a satisfying climax in later sessions.
