I would like to run a S.T.A.L.K.E.R. game for my friends. Is there a system for it? Has anyone seen/used it? S.T.A.L.K.E.R. thread, I suppose.
I havn't seen a dedicate STALKER system.
I would say that GURPS is probably your best bet. Not because "HURF GURPS RUNS EVERYTHING HURF DURF" but because GURPS does gunplay well, specifically.

We did AFMBE but it's really rooted in zombie horror so GURPS would be better because it's broader spectrum.

I'd like to make it not too complocated and the class paths specialized depending on they actually do in game, but what to about the flavor? lets say a fighter can specialize in defense or offese, how should I call them? knight and attacker? or make one specialized in melee and the other in ranged? knight and archer? how could I advance an archer class further? lend me your expertise.

You're getting ahead of yourself. First, have a solid resolution mechanic. Then put together a list of feasible challenges. Then figure out the class stuff, and how classes overcome challenges. After one quick run, I like it so far. Definetely better and with more depth than SH:AoD.
Only disappointing thing is that there are only 4 heroes - bright wiz, WP, iron breaker, and elf. It's just begging for some expansions with new heroes - witch hunter, troll slayer, etc. Guess it will have to wait a bit though.

Jesus is the lore of Kings of War boring. I'm trying to like it, but nope.
Quick search shows me this is a generic-Fantasy looking wargame. How boring is it?
Their goal is to provide alternate warhammer mini not make their own world.
Kings Of War is good for its rules not for its lore. Since you are allowed to basically use any miniatures for your army barring a few factions, you can basically make your own lore while still using the ruleset (which btw is much better than the piss poor balanced WHFB.)
