The FIFA rulebook is rather vague most of the time because a rulebook should not force referees into taking absurd decisions. That's why referees are given a margin to decide and personally, I do not think this was reasonble.
That, and Barcelona has a history of shady decisions that benefit them in the Champions League in the last 10 years. You cannot blame someone for being suspicious considering how controversial this call was and the history of the team involved.

There was another episode with a dobious penalty against Milan in 2011 if I recall correctly.
The whole semi final against Real Madrid in 2011 was controversial to say the least, with the Pepe sent off and Higuain's disallowed goal.
Barca is a controversial team when it comes to referee decisions in the Champions League. I cannot say for certain if refball was involved in any of this situations. But I can say without doubt that there are reasons to suspect Barcelona.

Abidal was sent off because he fouled someone to deny a clear chance on goal, or so the referee thought. I don't know if I agree, but its not a wrong decision, could go either way. It's part of the margin each ref has to make decisions.
Terry wasn't involved in the supoused Henry penalty, it was Bosingwa. There was some contact, but I can't tell if Henry fell because he lost his balance or because of the tug.

There was a hand, that's why the goal was disallowed. He clearly seems to punch the ball down. I understand its debatable, but the Pique goal in that match was clearly offside anyway.
Alves clearly dived.

Regarding the second Milito goal in the first leg, it does seem to be offside, I'll have to agree with you on that one. However, Milito managed to recieve a pass behind the defenders in the first half that would have surely been converted into a goal. That couldn't be because that play was wrongly called offside.

Overall, the mistakes made by referees that have wronged Barcelona seem to be greatly outnumbered and outweighted by the mistakes that have given Barcelona undue advantages.

I said that referees had a margin to make decisions, which is different to saying there's a margin of error. The margin is in how referees interpret the rules and apply them. If a referee thinks or not if a fould is denying a certain chance of goal it's the margin. There was no mistake.
Now, I undestand it looks weird because Anelka does trip, however, there's a contact before that. Anelka loses his balance and trips because of the contact. It's a foul.

But, let's assume it was a mistake by the ref. Abidal should have still been sent off half an hour earlier for a foul of similar caracteristics on Drogba. He should be grateful he got that extra half hour as a gift.
