There were some legitimate arguments in favor of Flynn, and I would like to seem him somewhere in the administration.

There's also plenty of good arguments in favor of a military VP (I liked the idea of Petraeus back in the day), particularly in a campaign with national security as one of its three primary focuses, and it particularly appeals to those /pol/acks with a more nationalist bent.
However, I've been paying attention to what Trump and Manafort and Carson have been saying about who will get the pick for the past couple of months, and the emphasis they all put on legislative experience made it pretty clear it probably wasn't gonna be a military man.

This VP choice was made for 2 reasons:

Trump needs the RNC's organizational support. Unlike conventional candidates who have a background and working relationships with other politicians, Trump doesn't have the ability to create a national campaign on his own. The RNC has agreed to fill out the national ground campaign if Trump agrees to raise money for them. Until now the RNC has been half-assing it.
With Pence as VP, the RNC now has an incentive to see Trump win. Pence is young enough to actually run for President later on, he'll be set up perfectly for 2020 if Trump loses or for 2024 if Trump wins. The RNC will now start fleshing out the battle ground state teams and get the ball rolling.

It's honestly a good way to defuse a lot of these situations. It helps that it's also the right way. Call me weak of conviction, but I'm generally not of the belief that anyone is absolutely right or absolutely wrong when ti comes to a lot of the social/rights issues that are discussed. People on every side are just way too fucking antagonistic about it, so proper discussion never really happens. It doesn't help that the media always cherrypicks the extremes of each 'side' and paints them as being the opinion of the entire group.
