Islamic scholars universally agree that the passages written later in Muhammed's life take precedence over earlier passages.
In the Qur'an, all the peaceful, love-thy-neighbour tolerant stuff was at the beginning. All the violent, bloodthirsty, rape-and-pillage stuff came later on.
So, where two passages contradict each other in the Qur'an, it tends to be the violent one that is considered "correct" by Islamic scholars.
Compare to the Bible, where all the violent morality is in the Old Testament, and all the peace-and-love, love-thy-neighbour stuff comes in the New Testament.

There are many ways in which to interpret this.
There are many ways to define the point in time when "everything is accomplished".
Maybe he was talking about the time of his crucifixion, or the last supper.
Maybe he was talking about some other prophetic point in time.
Also, Jesus was literally asked about "the Law", and according to Jesus, "all the Law and the prophets" boils down to two elements: "love God" and "love they neighbor as yourself".
