However, they don't fuck with the trains. By "train" I don't mean the subways, I mean pic related. Caltrans and Amtrak both contract out security services to the owners of the tracks, freight railroads. These companies are massive with their own police forces, and are subject to only the federal government (states, counties and cities have no jurisdiction or power over them). Their goal is simple: make money. And every minute their trains are blocked due to protests, they loose money.
During the Oakland Port Shutdown in 2011, the roadways were closed for about twelve hours. The rail line was closed for thirty minutes before the protesters were removed. Most Capitol Corridor riders didn't notice it. During the 2013 Mesherle and Zimmerman trial protests, the Bay Bridge was shut down for three hours, I-880 for six hours. The rail line had only a twenty minute delay. When BLM went to "shut it down" over freddie gray last year, they targeted BART (whose police force is subject to state review) and did not even bother fucking with Amtrak again.

Well, what they are effectively doing is unlawful imprisonment to the trapped.
So I suggest they take no consideration of the number of people complicit in the crime and charge as many as they can take into custody and those who the identify later.
They should take to social media and identify as many as they can that brag about being a part of it, as almost all protesters are dying to tell the world about it.
Then serve warrants on them all, making them all felons and ineligible to vote for life.
They'll end up racking up hundreds of more charges while serving the warrants.
Many will flee and resist and have other issues like drug possession or driving without a lisence.
Just because you get enough accomplices, does not alleviate your guilt when committing a crime and doing wrong to others.
