Depends on the university and the subject. For STEM fields there are several universities that offer all courses in English.

I know grad students at Tokyo University, Waseda, Sophia, Keio, Tsukuba, and Tokyo Tech that barely speak any Japanese.

If you are in Yokohama, maybe Akihabara would be better. You could head up there on the Keihin-Tohoku line.
