The layered message of Zootopia that people won't get without contemplating (since this message didn't entirely get thrown in your face) was the analogy to predators and prey in today's society.
The predators (formerly evil with bloodlust who ate prey) are analogous to white men, conquerors and colonizers of the world. A long time ago, they would go around and enslave people, conquer them, and impose their own will to others. The prey represented all other groups of people who lived under the rule of white men. Blacks, hispanics, women, gays, the whole lot.
The movie points out how the wild evil predators one day were able to put away their bloodlust aside and live in harmony with the prey, creating the city of Zootopia. The currently live like we do today with all the different species of animals (different cultures) living together as one.
The main baddie (mayors assistant and an ewe) comes off as a bullied, meager little woman who's just trying to file paper work and help out the little guy. But by the end of the movie you realize she's the one who's been creating terror and panic throughout the city, using a chemical found in a plant to turn ordinary predators back into the wild beasts they used to be. (White men are rapists and racists, they want to take your rights away! They've been in power too long!) She then uses the city-wide panic to elevate herself as mayor, and she uses her power to begin removing all predators from the city (they lose their jobs, people don't trust them anymore, etc).
This is all analogous to today's feminism and SJW culture trying to take power from white men in the western world. They use scare tactics to make you seem afraid and untrustworthy of regular white men and do it while trying to say it's all for the best, when it reality they're only doing this for their own greed and grab for power.

The real hopeful message in the movie is that the main baddie is caught redhanded and defeated by Judy, the heroine of the film. At the climax of the film, where Judy discovers the plot to remove predators, the Ewe tells Judy that removing them would be great for everyone and that she would benefit from so much in a life without them. They were mean creatures, they bullied her. They were always evil. But Judy rejects all that and says it isn't right.
She doesn't buy into the feminist sjw rhetoric and thinks everyone deserves a chance to live in the city. In the end all it took to defeat the Ewe and her message of "predators (white men) are eternally evil" was a bright, young girl who wanted to make the world a better place.
