Japanese are composed of two core genetic/cultural lineages: the Jomon and the Yayoi. Think of the former as related to the Ainu and the latter as related to Korean.
The two populations essentially merged in mainland Japan, while remaining relatively distinct in territories separated from mainland Japan with water, ie. Korea/Taiwan and Hokkaido respectively. Hokkaido eventually entered Japan's sphere of influence, while Korea/Taiwan split-off as separate political/cultural entities. That's why there's a current assimilation process of Ainu in addition to their original presence in Honshu.

Notice the unusual peaks of the YAP+ lineages. Those are the E and D lineages, which aren't majority in either Greece or Japan (respectively) nowadays, but simply exhibit an ancient common component.
