An insurgency within your own nation could do things the Taliban never could; actually attack and sabotage the things that keep your military going.
The families of your officers could be targeted, so could your leaders. The insurgents blend 100% with the native population. You can have defectors and traitors at any level in your own command structure.

Isn't the IRA actually a worse example? While there's advantages to a domestic insurgency, there's also disadvantages. In Afghanistan much of the populace was hostile to the US due to cultural and religious differences, without even getting into any of the political ones. In Northern Ireland they were able to play the long game because some people actually do support the government and status quo, even if they held some minor cultural differences.
