Back in the early 50's, a team of scientists (some of whom were Nazis who were given nearly unlimited funding to continue their research) developed a theoretical method to transmit information through the 4th dimension via an unusual quantum phenomenon. The device is used both to transmit and receive information, but because of the nature of the device it produces a "parallel universe" with every transmission, because the instant that information appears in an instance of the universe that wasn't present to begin with it immediately changes the causal conditions therein.
The prototype device had limitations, because the statistical calculations required to project quantum states could only be so accurate with the hardware available at the time, they could only reach back just less than 7 years.
They developed a protocol for its use which enables them to keep track of the parallel universes it creates, and part of that protocol specifies that the device can only be used in national emergency situations to send information to the past. The information is strictly limited to a set of specific instructions with no other details about the future. That way the receiver only knows what they are required to do to prevent a catastrophe, and is less likely to deviate in its execution.
It's speculated that when the Federal Government followed through with Executive Order 11110 it resulted in one of these catastrophic situations necessitating the use of the device. The orders sent back were to assassinate JFK, apparently to avert it.
Since then, data collection has increased dramatically and they can be more subtle with their targets and goals, and the increased computational power available to them in 30 years gives them much greater accuracy to reduce substantial "butterfly effects" so that deviations from the "past's future" needn't require such dramatic action to be successful anymore.

It could have been a conspiracy. If it were an inside job it was to protect america. Kennedy was a massive prat with a huge Ego. For example; he was the captain of a torpedo boat in WW2. His particular boat has a emergency raft on the front deck of the ship, in the event the boat sank. He had the raft removed and a canon strapped on the front, the canon was to large to fire and would have damaged the light craft if it ever did so, it also slowed the boat down, their was absolutely no reason to have the canon on the front other than his Ego demanded he had a gun on the front of his craft. Same shit was happening with the USSR, he nearly destroyed the world over his own ego. He famously said in response to Russia placing nukes in Cuba "that would be like us putting nukes in Turkey" which his assistant said "We have nukes in Turkey, sir". It ended up with JFK having a dick waving competition with Russia and nearly killed us all. So I could understand the need to assassinate him from the inside, his character profile and the trends he was taking with diplomacy kinda prove he was extremely dangerous.
