As someone with a friend who is working in an asylum responsible federal authority at least half of this number is caused by a huge amount of bureaucratic missmanagement. I'm going to list everything, which factors into refugees being reported as missing:

-misspelled names: the name was misspelled on the registration form, thus doesn't match the name on the birthcertificate.

-Unknown adress: Every refugee has to inform the federal bureau by himself, for example when changing the refugee center. Obvious problems: no fax in the refugee center, not enough knowledge of the german language

-Missed registration appointments, because it a) overlaps with some other important appointments like medical examination (again shitty management)
b) overrun registration bureau, queue too long, to make it on time. some have to wait for at least 3 weeks to registrate

- refugee is in medical quarantine, thus missing several appointments

-bad communication between refugee centers: man wants to join his family, who happens to be placed in a different center, wife's refugee center fails to communicate the men's registration to his old location. Men's previous refugee center reports him as missing

Not saying, that there is no one going underground, but it's not as many as this clickbaity number suggests.
