You can conduct experiments and see how waves at different frequencies interact and compare that to what people say sounds nice, i.e. consonant.

There are thousands of music theory books for beginners all of them adequate - I've read them all

Basically, when you hear a difference in tone, it's because the wavelengths of the tone is different. Physics come into play when you compare octaves and other intervals. For instance, if you have a tone, you can get the same tone but an octave higher by halving the wavelength. All intervals are defined by ratios like that. As to why we have 12 seperate tones in the western scale, it has to do with how the frequencies of the waves interact with eachother. Basically, you can prove by mathematics and physics why certain notes are deemed to work well with others.

here read this book, it's the best way to really get a good understanding of the why of music theory, interesting and practical at the same time, and well written enough that it doesn't seem dry at all
