I should specify, the key groups in this list are Melt-Banana and Xinlisupreme. While Melt-Banana are a key band in noise punk and thus are pretty well-known, Xinlisupreme never got the recognition they deserved. For a while people were calling them the new Velvet Underground, though. Here's a sample:

Yellow Magic Orchestra - One of the first Japanese electronic groups. They were pretty early in the grand scheme of electronic music overall, too. They tried to replicate the sound of a full orchestra with synths, and it kind of came out like 16-bit game music.

Takeshi Terauchi and the Bunnys - Japanese surf rock. He started around the 60's. One of his albums is sort-of /mu/core.

Supercar - This group started out as standard J-rock and moved on to a unique techno-rock hybrid. Nice chill-out music.

Sasagawa Miwa - Years ago, I heard a really good sample in some shitty techno song posted on /b/. A little while back, I got bored and sourced it. Japanese folk stuff, it might be kind of hard to track down because her label dropped her.

Yellow Loveless - Not an artist, just a compilation album of Japanese artists covering MBV. Worth a listen, it's a good starting point.

Japan's got a pretty cool noise scene, too, if you're into that. A lot of people have recommended most of the bands I'd recommend already, but no one's mentioned The Gerogerigegege yet. Just like Merzbow, don't start with their more famous stuff - most of their "lesser" albums are more interesting and memorable.
