The specific mechanics behind the Crystal Heart are a bit murky, but it is an artifact of great power. Holding an endless winter at bay is only one facet, however an important one it is. Sombra's attempt at domination was probably centered around controlling it and the crystal ponies for a reason; luckily Celestia and Luna were around to prevent that. That resonating pulse it puts out at times to momentarily "crystallize" living creatures is rather fascinating; is there more to it, or is it merely a byproduct? Were the crystal ponies indigenous to the region, or had it been moved? Or perhaps they only came about once it had been created? There's curious things to study.

It was mostly doomsayers doing what they always do. I doubt many of them considered the books and/or comics to be canon before this, but now that they got an opportunity to be mad about something they changed their mind.
Unless the show ever explores their background it doesn't matter anyway. Regardless of if they were born as alicorns or not, they spend most of their lives that way. If they weren't born as alicorns they probably don't even remember what it was like to be a unicorn/pegasus anymore.
