Its an idealized version of the organization, not the reality of it. It seems perfectly in keeping with most groups or armed forces in life.
The handbooks preach the idealized perfect world version of their organization which, at its core, the organization was founded to be like.
The higher ups are always going to be shitty, but that doesn't mean they don't try and train their new recruits to be what the organization SHOULD be like.

Pony society clearly has gender equality, both de-jure and de-facto. We've seen ponies both male and female in all sorts of different walks of life and all, and in pretty even numbers. So it's not just military parts.
And frankly, there's no real reason to believe that females can't join the royal guard. We've certainly seen that they are capable of fighting too, both from displays in normal situations and in stuff like the alternate timelines we saw. Male and female ponies seem pretty even in physical strength potential too.
DHX has only recently started creating art assets for royal guards that don't look identical, and even the new stuff has been very minimal, so it's not a stretch at all to assume they simply haven't created female guard art assets. It's the only logical explanation, because there's no reason whatsoever for discrimination.

Brother of mine is a semi-professional parkour athlete, and he recently pulled a trick that no one had done yet. One of the highest tier professionals found out about it, so the very next day the professional posted a video of himself doing that exact same trick.
