The irony is, the ultimate messages of both series aren't actually that different: Both are quite clear that conflict and war are bad, understanding your opponent is preferred to fighting them, and ultimately friends working together and investing in hope for the future can change things for the better.
This does not change the fact that the paths each setting takes to get there are quite different and the encounter would go very, very badly for Equestria. At least a couple cities are getting trashed in the crossfire - at least.

Meant to either be a special episode or multi-episode arch.
"Going Batty"
Batman gets knocked out cold and is sent to the land of Equestria.
Batman is taught by the ponies that no matter how dark it gets, there is always a gleam of light.
The episode starts out with Bruce Wayne going around Wayne Manor, when he bumps into Barbra and Tim watching MLP, he laughs and says that they shouldn't be watching such childish things. The two try to tell Bruce that it gives them important life lessons crime fighting can't but he won't listen. Later that day he heads to a warehouse to fight the Joker and is sneakily struck out of consciousness. He then wakes up in Equestria. Stuff happens, life lesson, life lesson, yada yada yada. While in Equestria, there are short cuts to real life as Joker goes through self-conflict deciding whether or not to kill Batman, getting zanier and zanier as the episode(s) progresses.
Batman develops a strong friendship with Pinkie throughout the episode(s) and Batman finally understands what the ponies are really about. He bids them all farewell before he fades into consciousness. Batman wakes up to see the Joker still pondering and snake attacks him, getting the Joker behind bars once again.
At the end of the episode Bruce goes over to the kids, sits down and starts watching MLP with them. Pinkie Pie does something silly in the show and he says "Pinkie Pie, again?", the kids ask "How do you know who Pinkie Pie is?" To which he responds "I guess you could say she was a good friend"
