Fluttershy needs to be alphys, their relationship to rainbowdash, anime, and their inherent lack of self esteem makes them a perfect fit even if they have different careers in show and UT. Trixie is not the best fit for papyrus as you mentioned though she's really the only one close to the bluster even if she'll have to go through a lot of sanitization to be as pure of sin as papyrus.
