I don't think this is fair to Applejack a lot of the times. Her behavior in Somepony Watching Over Me for example made perfect sense to a character who with a history similar to Applejack's(early heavy responsibility, values family, great lost as a kid).
People who think AJ is OOC in that episode have to admit that Twilight was OOC in Lesson Zero and Pinkie in Party of One when those came out.

Mostly agree with what you said. I would add that I think Fluttershy could take charge in the relationship more often than you think. You've seen how she gets over things she really cares for. Remember the Discord return episode? Fluttershy helped AJ when her field was flooded but was stern about getting AJ to talk to and apologize for name calling to a beaver that caused the problem.
Recall also Starlight's intro episode, Fluttershy reprimanded AJ for her behavior(?) at the cafe table (AJ was like wtf?). So Fluttershy is quite willing to put AJ in her place. I imagine if Applejack tried to pull the same stuff from Applebuck Season, Fluttershy would force sit her right at the tree and give AJ one of her motherly lectures.

ApplePie suffers from the same problem every other Pinkie ship suffers: A lot of people just have a hard time shipping Pinkie with ANYONE, seriously there was a time when PinkieDash was popular but even that is marginal now.
As for Rara, she's not a main character so of course there's not gonna be as many people on board, people just don't care for her enough.
Also your forgetting about AppleDash somehow remaining almost as popular as Rarijack after all these years (well at least among fic writers it doesn't really seem to get attention from much else) despite being essentially just an S1 thing.
Really AJs problem with ships isn't so much that one or two ships suck all the air out, it's that she's just not popular enough to substain many ships with decent fanbases. Applejack for whatever reason is a pretty common #2 for Rarity and RD fans so those ships are popular. Look at Rarity, there was a time when all she really had was Sparity and Rarijack, then her popularity massively increased and now RariDash, RariTwi, Flarity all also have healthy fanbase's.

Meh, even being fifth or sixth in mlp fanbase count is pretty high. That you need an extremely high waifu fan number for a ship with said character to be effective is discountenant of most mane 6 ships that aren't popular and all the background pony ships with a limited fanbase. Not to mention many secondary character ships (another discussion).
As for Raridash, many of the same popular writers from Appledash helped to promote the idea with discussion and fics--ironically many of these same people can't stand Rarijack or Flutterdash. It seems if Raridash is becoming bigger, it's more the gravity of the fandom trying something new, likely why Twiluna and Twilight/trixe aren't as big anymore.

I think that's why the element of Flutterbat has been helpful to Appleshy. You have two characters that are quite clear in how they conduct themselves, no manic behavior involved.
Flutterbat adds a lot of unpredictability to what would have been a straight forward ship. You have a reserve character now able to become a being that acts on pure impulse and an animal on all things apple. Then you have another character who's responsible for said transformation (guilt something to explore) who's home environment is a natural conductor for her lover to stay in.
Would it work? How much in control is the old Fluttershy? What are the steps AJ would take to make it up to her? How would their lives intertwine now? The dynamic is unique enough that people can't get the same from other mlp ships.

AppleDash pretty much sucking in all the best writers early on has hurt basically every other ship but TwiDash (which for some reason they like despite hating FlutterDash and Rarijack which are basically the same kind of ship but with more inshow material) It kinda sucks. I view Treekicker and Squiggletail as the grown-ups of the group--they run their own businesses. Purplesmart is well-meaning but at least a little bit autistic and despite her supposed genius intellect occasionally does something really ill-considered, like casting a horrible mind-rape mind-control spell on a doll and tossing it into a crowd for an "experiment." Much of the time she acts more like a precocious nine-year-old than an adult. Buttersqueak is so autistic she can't interact with others for long and has to surround herself with animals. With Appleshimmer, I imagine it getting started with Sunset trying to pick herself up after movie one. Applejack would have been key with her down to earth, straight forward natural for a person Sunset to talk to. Sunset could be real about her feelings going through all this change, the good shit or bad. And Applejack could deal with it and most likely of the group to invite Sunset into her home to stay if she had no other place go (likely a reason Sunset and AJ were walking to school together in the comic). Not really. There were some really great stories made early on. So it was a thing before. There was a lot of talent working on the ship even before fans of other group got a favor for it.
As for the Appledashfags, there are Applejack shippers in general who love the ship and never missed an opportunity to promote it to the larger Appledash group. Since many said group were huge AJ--and maybe secret Twi--fags it was always viewed positively. When one of the more well know writers of that group and one from Twidash started writing some stories a new audience base was found.
Twijack still isn't that big but it's refreshing to see people still care and writing about it even with things cooling down in the fandom.

When it comes to fic, because seemingly all the group admins who plan contest and push to make sure their forums are active and stuff are Twi or Dashfags for whatever reason. A lot of people underestimate just how important this is, the FlutterDash group went from being half dead to having a forum more active than the AppleDash group once it finally got new admins who actually gave a shit, started pushing the group and holding contest and stuff, and they started pushing out way more stories too.
Then you have the Rarijack group which is just a tragedy of administration, one of the most popular ships in the fandom, the one with the most art of all the Mane 6 ships, and their admins have NEVER Been able to organize a contest regardless of the fact they definitely have the base for a successful one. Rarijack gets way less stories than a ship of it's popularity should due to how damn useless their group is.
Contrast that with the AppleDash and TwiDash group who have massive admin teams who are all dedicated and active.
