What I hate about the fandom is ponykin. I can't stand it when people insist that they are Twilight Sparkle and they dated Fancypants in another life. It's just so depressing to know that they're being serious about their delusions.
I also hate the generic social retard neckbeards of the fandom, who aren't self-aware. You know the ones, the ones who think that everybody owes them everything because their mom smothered them with cheeto dust and free accomodation their entire life.
I personally don't like Muffins, because Reitanna reworks the characters into Mary Sues. The 4 sisters-Pinkie, Blinkie, Inkie, and Minkie, an OC- have a tragic backstory where they were abused by their parents. They manage to slaughter almost all of Ponyville, including the rest of the Man Six. Even when the Pie Sisters get arrested and put on desth row, Applebloom and Derpy break them out. A child and a literal retard break murderers out of *max security prison*. They never get caught again. If you are gonna read a story by her, the story is literally gonna be that the girls kill someone and get away with it.
I know that what I'm stating is pure autism, put I just can't stand how perfect the characters are. ("Pinkie, your sister is so cute when she eats!") But I guess it was the author's intention.

I used to hate that shit, too, back in 2012. I can deal with it, now, and possibly enjoy it if done in a certain way. Sure, I'll still get annoyed if they try to explain why characters I like could realistically be such assholes, deep down, and hold it as a headcanon, but it's nothing worth complaining about.
What seriously pisses me off is shippers who can't keep to themselves and seem to think they're at war with waifufags and other non-shippers, and will shame you if you don't want to see their nonsense shoved where it doesn't belong. Personally I love the passion our fanbase has but at times I've really hated it. There are times where I think that if EQD took a much firmer stance in telling people to calm down. If they had admonsished stuff like "Brony Pizza Hut and tore those people a new a one we wouldn't have as many videos like that out there.

I didn't really belong to EQD or any place like that—actually, most of my time in the fandom was on YouTube—but I didn't think 4chan was the right place for ponies, even if it was where they came from. I checked it out and it looked weird and chaotic to my underageb& eyes.
It wasn't until much later, not long after giving in to the porn, that I realized anonymity, a lack of an upvote or 'Like' system, and very few rules was EXACTLY what I had been looking for, not just for pony but for any forum in general.
Personally I really hate the "horse famous" people who take their popularity too far. If you give a few signatures, and preform, good for you. What do you expect us to do about it? Petition? Boycott? Hasbro doesn't care what we do, and we don't have influence over the fandom. All of those things except possibly whatever that blurb about moderation was are beyond our control That's the grand and tragic secret: every argument here is meaningless because none of us created, work on, or have anything to do with the show and so can never have an official final say on anything. That's the tragedy of trying to tease answers out of staff. I kind of hate how there are a lot of people who seem to be really fucking sheltered. Whenever I have to talk to from the fandom I feel like I have to walk on eggshells for a week until I know whether or not they are capable of handling even the most gentle critisim or whether or not profanity or explicit references will cause them to have some sort of aneurysm.
Also the stigma of being in this fandom sucks a bit, though I've noticed that outside of 4chan nobody really cares that much. People think it's weird, sure, and of course there are still some people will think it's cringey, but you usually only get the really adverse reactions from people who go to 4chan.
