Ponies live in a utopian, first world universe, where all their needs are taken care of easily by magic and industrialization; there's absolutely NO reason for ponies to eat the products of animals, let alone meat itself, except barbaric selfishness.
Moreover, they're HORSES. Eating a vegan diet is what they should do naturally! There's no reason for them NOT to eat a vegan diet except if they were consciously choosing selfish immorality over their normal nature.
Everytime I see the ponies eating non-vegan, I cringe at the sight. The staff seriously should put more dedication into insuring they're vegan. Its both the right thing for the ponies to be doing AND natural.

In our world, yeah, the farms tend to suck for the animals even if they live. As people have pointed out, Equestria is a near-utopia, so presumably all the farm animals there are happy 90% of the time. It's not like you need to fuck with chickens a lot to get them to lay eggs, and sheep have it pretty good even in our world. There might be issues with making cows (and goats and any other farm animals) content while being milked or otherwise used, but I'm sure they figured something out.

I think the idea of someone like say Applejack milking a cow might be similar to her masturbating it. After all most of the animals in this world are sentient in some way or another. I might be crazy but I seem to remember their hooves act like hands sometimes when they need to and it's not plot-important or situation-important. I don't think they're supposed to have proper hooves. They don't look like they do, I've never seem them using horseshoes, I've never seen them doing the care you need to do on real hooves so the horse doesn't get an infection or trip and fall over or anything (and I would think with all the weird asides to real life and weird asides and unnecessary scenes in general, they'd show that if it was applicable).
I imagined them as having sort of... fleshy stumps, probably sort of cup-shaped similar to how a horse hoof is, so they can grasp things that are certain sizes and shapes, but can't really do fine manipulation with them.

Healthy horses in nature will eat meat. Not super often, but they do. It's natural: meat is delicious, eggs are delicious and chemically useful, milk is delicious and chemically useful, etc.
It makes sense that Equestria is by and large vegetarian, but not strictly vegan.
Some day I hope we'll engineer livestock to have no emotions or higher brain function. You're right that it is regrettable that we kill and eat mammals which we know feel pain and emotions, as do most mammals. And it is also way less efficient to ready at a higher tropic level.
This is nothing that we can't solve, though. Eat less meat (tax to cover externalities, culture), engineer dumber animals, synthetic meat (unlikely to be done well soon, I suspect).

If you want to make the arguement that theyre horses then they need to keel over and die from almost every vegetable imaginable. Far from poison Horses can ingest meat just fine as long as it's properly sterile and they don't have too much of it. The real problem with meat in horses is that they have no ability to throw up and can get stomach and digestive blocking pretty easily, which usually results in intense illness or death. this happens because they eat too much dense food with little fiber (like meat).
Dough, Tomato, oily fries, cheese, pasta, curry, onions, peppers, brocoli/cabbage, hell, even hay can give a horse colic if it's too densely packed.
Ponies are obviously slightly omnivorous in the show, they eat eggs, cheese, and animal products, from the lowest serf to the stately queens. I don't remember if they can throw up or feel nausia but it's safe to say that they have a digestive system capable of handling far more verities of foods than horses. Ice cream and baked goods are just a cherished part of their culture as ours. along with the pets and the violence plant based agriculture does anyway, theres no utopian society in ponyland to speak of. They, like us, cannot live without building their empire on the suffering of others. It's basically 100% impossible in either circumstances. The only thing both of us can do is scale back that empire in size. but like most vegans, I doubt you've put too much thought into the ecological and ethical consiquences of the conceit that you have a right to breed as you wish.
