I have noticed that Rarity has better episodes on average than the rest of the main six. I think it's the mix of simple, realistic problems with a well-rounded protagonist and slow but consistent progression over time. She's got her own miniature story arc going. Unlike Rainbow Dash, her progression doesn't involve a group of other ponies who have to test her commitment frequently. Unlike the CMC and Twilight, she has no decided end goal, so advancing her story can be done often without eliminating future possibilities. And unlike Applejack, Pinkie, and Fluttershy, her area of interest is flexible enough to allow for a wide variety of stories. Plus she can do comedy and drama convincingly at the same time, so she doesn't get boring to watch.
She's just a very versatile character.

She's the most mature of the Mane 6, somewhat worldly and voiced by a VA who can make even the simplest lines pop. You can write her as a concerned intimate, a driven artist, comic relief or even romantically. That's a lot of leeway.

Twilight is dead as a character since her coronation. You see her mostly in season openers and finals without developing her character much, only acting as the land savior. Otherwise, she's even more stuck in the background than Applejack and that's quite an achievement.

This. Twilight's coronation is her final form. The show needed to have either ended there or put it off for later, but instead she grew up too soon and they've realized the only progression they're going to be able to work on is with the other five girls. This effectively leaves her out of their lives, like being a year older than your friends which means not being able to graduate together. It's heartbreaking that she's pretty much ended up back at square one, a shut-in with little social interaction they've pawned off on being due to "princess duties."
The "learning" she's doing now as a princess, such as in No Second Prances, is so hamfisted it just falls apart. They pretty much killed the character by jumping the shark, and no amount of shark plushies as a show joke is going to unfuck that mistake. But hey, at least they got their 15 minutes of profit off the toys, right?
