There's a number of really great episodes, but I wouldn't say that one completely stands out among the others. That's probably the best part about the series - the great episodes dont really stand so much above the others beyond personal preference. For me it would be (in no particular order):
The Mare in the MoonLets face it, the premise and stuff like Rarity bucking a Manticore drew in many of us to keep watching for more

Too many human poses. I get that the episode is supposed to be silly, and thus it's "more acceptable", but they go too over the top with it in that episode. It always feels wrong to see it, and that episode slaps you in the face with it constantly.
I don't like live action Gummy. Boneless was fine, but Gummy sticks out too much.
I haven't looked too closely into this, but there are potentially problematic things to the timeline of the overall plot of the show, with Cherilee being young. It has been commented on, but I don't know if it's valid.

The Return of Harmony obviously
It's a nice blend of everything that made the first two seasons great. It has great characterization, great story, some good humor (that is stemming from the characters, and not some randumb shit), has a great villain, and it's an adventure episode, which the first two seasons were lacking
So yeah, TRoH, hands down
