You forgot to mention in the dragon power set that they're also hundreds of times the size of ponies. One of them can take on an army by themselves. And Spikes spurs aren't apart of his scales which are of a different thickness. He then went on to (with limited mental capacity) defeat said Wonderbolts.
Discord single-handedly defeated ponies, the pansies of their world. Just about every other sapient creature that we've seen is physically stronger than ponies and would dominate them in a one-on-one battle.

I already mentioned that Rainbow Power was a one time power up granted to them by the tree. There have been loads of instances since then where the M6 would have activated their powers if they still had them (Starlight's village, Discord's ball fiasco, Twilight's time traveling, the Crystalling Crisis).
The rest is dealing in hypotheticals. Phoenixes flee from dragons. Chemicals that affect ponies may not effect dragons the same way. Capturing a Hydra is easier said than done. There is no indication that either Griffons or DDs would ally with ponies for a bunch of other hypothetical reasons: fear of dragons, dragons having just as much wealth as Equestria in terms of gold and jewels (it's a food source afterall) and could outbid the ponies for their fealty, or just not caring about the wars of others.
Ponies have virtually no knowledge of dragons because they are so terrified of them that no one ever wants to get close enough to study them. Other than maybe the Urse Major, they are the biggest, baddest apex predators we've ever seen.
Their only real weaknesses that we've seen so far is their laziness and apathy towards anything that doesn't directly affect them. So on that ground, maintaining an organized militia of them would be pretty difficult for any extended period of time. They'd be like the Vikings and just pillage and plunder and raze shit until they got enough gold and fucked back off to whence they came.

The episode was retarded. The only dragons participating in it were juvenile at best, when we've seen real adult dragons in earlier seasons who easily keep up with the newly introduced dragon lord in size.
And yeah if the dragons in that episode, and only the dragons in that episode, waged war against all of Equestria they could be in pretty deep trouble. But if real adult dragons were on board for a nation wide barbeque then that could be an issue.
Even Celestia herself, at full power, with Luna assisting and backed by the entire Equestrian military, can't take on a single adult dragon with confidence.
Discord could take them. If he were so inclined. This also depends on circumstance because frankly, if Tirek could overpower Discord in order to drain him then more than just the EoH are a problem for the dude. Still, he could probably manage it.

Other than that, dragons would win any square fight against the pony nation. They might still lose on technicality even without Discord or Rainbowy Magics being involved on account of many dragons being so used to being king shit that they honestly don't know how to deal with confrontation from lesser creatures. If ponies put up a good enough front they could literally win by scaring them away without it becoming a physical fight.
