While we know Twilight is """specia""" and meant to do great things, becoming a successor or graduating from Celestia's teachings didn't necessarily have to result in becoming a Princess, but at the same time, its not like Twilight had any particular role or aspiration to work towards like Rarity/Dash did, so she just rolled with it because Celestia said so.

Just like pretty much every other pony with default proportions, Twilight always had a bulgy chest, as you can see in the image I attached (some of these screenshots even have the chest looking more bulgy in S1 than it does in your picture of S4). The reason why the bulgy chest is more conspicuous on alicorn Twilight than on any other "default" pony is the other thing you mentioned, the giraffe neck. This stems from the fact that to make Twilight taller, the animators basically just moved her head a bit upwards. They did also change the rest of her body a little, but that's barely different from the default puppet. I drew a few lines on the bottom left screencaps in my image to demonstrate these changes (the black lines show the bottom of the head, the red and green ones the top and bottom of the main body). Since the head is now higher but the body isn't, the neck has to cover more way and thus the upper, almost vertical part is visible more often, which creates the apparence of a more bulgy chest in comparison to other ponies. However, as the measurements I've included show, there is barely a difference in bulginess between Twilight and Pinkie.
Now, granted, the giraffe neck part is obviously true and there also are a couple other changes in the design like the slightly longer horn and the non-pegasus wings, so not everybody will like that. But the bulgy chest is definitely not new, and I'm surprised someone who has probably watched the show for a long time would think that.
I personally find all variations of Twilight cute.
