Here a thought: the ponies could be operating on completely different time spans. Like, time is only long or short relative to what you know. A day is just a day to us, but it feels like a lifetime to some other animals. You might arrive in Equestria only to find that a pony will live its entire life in an hour.

They're probably like the mammal equivalents to crocodiles (because of magic instead of non-cartoon physiology). They could potentially live basically forever if the environment stays suitable enough, and they have a strong enough will to keep kicking, but could still get weathered down from sickness/poor diet/gradual aging and die of natural causes (except for stuff that could be averted by cartoon physics, like Twilight getting a piano dropped on her head). Like >>26850189 said; Granny Smith is living proof they could live for a really long fucking time, even if only through an accidental error in continuity.
And then there's ponies like Celestia, who's been around for thousands of years just by being really powerful. Plus, Sombra was still a normal unicorn (except unbelievably OP) who managed to live on as a shadow-creature before it took the entire Crystal Empire to kill him off. And shit, just look at Tirek - he was starved of magic for centuries, and regressed into a decrepit old man in the confines of Tartarus, but still managed to relapse into a major threat.
