I can count two moments, the first was in Return of Harmony. I know it was meant to be comical, but seeing the Mane 6' friendship torn apart was pretty brutal to me, as a person who has had only problems with friendship

Yeah, that was a very emotional scene. I also really liked the interactions between Twi and Spike in Lesson Zero. But if we're going by stuff that didn't actually happen, what about the ending to S5? Ponies with miserable childhoods, enlisting to war, completely dehumanized with bruised faces/missing body parts all done in a rather believable fashion was just cruel.

the last episode I got emotional over was when Fluttershy was tearing up saying goodbye to the breezies in "It aint easy being breezies". She just became so sweet and motherly I just couldn't control myself. I literally spent the rest of the night wishing I could have been there to comfort her.
I have often teared up during moments in the episodes, particularly near the end.

Crying is a big word, but there are certain scenes that are very effective at playing the heartstrings. The final moments of unicorn Twilight is such a scene. The music combined with the knowledge that it's the last thing you'll ever see of unicorn Twilight makes it such a bittersweet moment.
Tanks for the memories didn't really do much for me, but that's mostly because I feel it was kind of a mixed bag. It's like they didn't knew whether to make it a sad or funny episode, so they tried to make it both. As a result, the sad scenes just felt awkward instead of sad.
