Twilight's now Queen of Equestria, Rainbow Dash is now a regularly preforming Wonder Bolt, Rarity decides to move with Rainbow Dash and Twilight to Canterlot and lives in the Boutique there now, Pinkie Pie decides to travel with Cheese Sandwich because she feels Ponyville is empty now and the Cakes have closed shop, Derpy and Dr. Whooves get married, Lyra and Bon Bon stay close friends and chat with Twinkle Shine, Minuette, Lemon Drop, and Moondancer constantly, Scootaloo moves in with Rainbow, and Sweetie Belle lives with Rarity because their parents are getting old, Spike has left to discover himself and we never know if he ever marries Rarity, and the only main cast members left in Ponyville are the Apples and Fluttershy, and the Apple's are soon moving because of economic strains, and we get one last scene where Applejack and Fluttershy discuss their current lives over a dinner getting much needed bonding, they hug and cry, and Fluttershy leaves giving Applejack a present, which AJ opens and we zoom to see a framed picture of the full cast, and the book that opened at the beginning of the series closes on this and we get a sad version of the MLP theme played to the credits, and a thank you to all the people who made this show possible, from the writers to the bronies.
Season 5's last episode ended in such a way that it seemed like the show was over.

I like it. My idea was to have an episode dedicated to Twilight having to say goodbye to her friends and go be queen of equestria, with maybe a song about growing up and moving on or something. Then, at the end of the episode, we see big, deformed horse queen Twilight. She walks over to some stained glass windows depicting her friends, smiles and tears up a bit, and then end credits. I like the emphasis you put on the other characters, though.

Twilight decides she doesn't want to be queen of Equestria, if that means giving up her friends...so they continue their normal lives until one pony threatens the land making a final adventure...similar to the first one they were ever on. Where they are taken to the same place they had their first adventure, reminded of their elements. Until the pony is defeated and they must leave each other.

I want it to be a melancholy ending, because no one ever gets what they want. In my ending they all reach their goals if they had any, but there has to be some sacrifices to reach them. And most of the background ponies have pleasant endings, but I'd make sure to point out it isn't a happily ever after for them. I want the last episode to have some realistic morals to go out with:
Friendships can eventually fade, everything changes, there is no happily ever after, and as I said, no one ever gets what they really want.
I want it to go out with a bang.

DESU, I personally would like the last episode to be set a thousand years in the future like the original ending of Babylon 5.
You could have a fully grown alicorn twilight inducting the next generation of element bearers, the cutie mark crusaders having grown into a massive organization lead by Twilight that acts like the Jedi order, a politically neutral international aid organization.
The episode could be twilight telling stories of her original friends and how they help her become the leader she is in the present.
