Haven't read fanfic in a while, but there's this really goodshippingfic with Rainbow and Applejack on fimfiction called "Chocolate Covered Grapes." It was about AJ going on a long walk towards some kind of star to say goodbye to her parents, and Dash got kinda roped into going with her. It was pretty goddamn good. One of the later chapters actually got me teary eyed. Can't really say that about any other fics I've read.

Genuine gives nice feels, and I don't know why I liked Tilt, I just did.I also remember reading one where Trixie became friends/business parners with a traveling sales pony scam artist. There's a tear-jerker story out there about Spike feeling bad about Twilight always considering him her assistant but not family.
So he gets depressed and sick and tries to find a way to turn himself into a tiny horse so Twilight will love him.
It's not quite as depressing as it sounds.

A huge adventure-fic in an alternate universe where Rainbow Dash's absence while banishing Discord ends up killing the rest of the mane six. She has to travel to the other side of the world to find an artifact that can resurrect her dead friends.
And when I say huge adventure-fic, I mean it's really fucking huge. There are currently six books with two hundred chapters per book, with six more books planned. The writer has been diligently uploading a chapter each day every day for the past couple of years, sometimes more.
The world building is insane, and it introduces some fantastic characters along the way. The writer is the same guy that wrote Background Pony, but using the pseudonym Imploding Colon. If you were a fan of that fic and are looking for a long and satisfying adventure epic, you really need to check out Austraeoh.

Background pony.
Fantastic story, even made me cry in a couple parts. It could be a short novel if you exchanged the pony related words for human ones. It starts with Lyra out on nightmare night when Nightmare Moon returns, sings some freaky ass durge, and Lyra becomes cursed. She is entirely forgotten, and everything she does is forgotten within minutes. Completely alone, she struggles to find a way to remove the curse...
Seriously, if you haven't read it I would recommend you at least try the first chapter. Written by "shortskirtsandexplosions" and around 500k words.

The Best Night Ever is probably the best MLP fanfic I've read, if not the best fanfic I've read period.
I enjoyed the Hard Reset trilogy the most, but it's much more obviously flawed. Fun as hell, though.
I like FanofMostEverything's general work. He writes primarily MtG crossover stuff, including custom card design, so it's less 'good fanfic' and more 'good fan content, including fic'.
As far as ongoing stuff goes, I quite like 'Sunset Reset'.
