Weather manipulation would be fucking terrifying to the Spanish. Unfavorable weather conditions were in large part responsible for the Armada's failure; having it be actively controlled by the defenders would be even more hellish. Formations could be stalled or broken up as needed, or ships driven onto shoals and into rocks if the crew is not careful.
Even if they somehow reach land, driving storms would bog down troops and supply wagons, drive disease, and generally make life awful for the invaders. Keeping gunpowder dry in constant storm conditions would be a nightmare, and in actual fighting the quadrupedal pony stance might be more stable in mud.
Generally I find that suitable anti-pegasus capability of some kind is the tipping point for a successful invasion of Equestria.
