Twilight's rush to stop Starlight Glimmer meant that she never tried to do much more with her friends in their other incarnations than query them for information. Granted, they weren't exactly HER friends in their alternate timelines, were all rather busy with various tasks, and weren't prepared for dropping into Cloudsdale unannounced. Still, there lingers the curiosity - as the spellcaster, Twilight was free to drop into multiple timelines, even if there may have been an other version of herself... somewhere (supported by the vision of Twilight Sparkle failing her magic test without a rainboom to spark it). How might things have gone if she'd taken on guests from other worlds - would they cease to be when the timeline was corrected at the end, or would there have been additional counterparts left orphaned in a world unfamiliar to them?
Merely speculation, Twilight wouldn't force that on any pony, and riders who didn't know her history might have caused even more disruption in the past.

I assume they would have ceased to exist. Zecora's salve made it clear that only one time line was real, so it seems reasonable to assume that only real ponies could jump over into other time lines.
If not, they might soon have a problem - because if she still exists, Alternate Nightynight Moon is now aware that time travel is possible and probably has around a thousand years to figure out how it works.

Yeah thats more alternate reality stuff, whereas pone is taking the idea that there is one singular, though malleable, stream of time. So all of those individuals ceased to be as soon as the correct flow of time was restored, and none of them existed prior to it being diverted in the first place.
However there is one niggling point. The table was able to use some kind of magic to shield itself from changes to the timeline- it was present even when the castle that spawned it was not. If a table can be enchanted to protect itself from timeline changes like the damn krenim timeship, it goes to reason so can others things, or entities, that are now aware there is a need to do it.
Funnily enough there was a star trek voyager episode about this exact kind of thing being done.

The tree of harmony seems to be some almost omnipotent entity. I mean, no matter how strong the opponent, it can just blast the shit out of it with zero effort by using Twilight and her friends as a proxy. Maybe there is nothing that could replicate what it did.
