You know I've said this a lot but let me try again and see if it gets through this time. Pegasus wings are merely a physical manifestation of their preternatural flight magic, hence why Tirek was able to steal 'Flight' from the pegasi in the S4 finale. In other words, they fly using magic, not the wings (though the wings may be used to direct and channel that magic as well as for balance and turning in flight, however the physical wings themselves are definitely not what keeps them in the air).

Actually I have always had the headcanon that she has a magic deficiency type disability. Basically she lacks the magic to attain proper flight, so rather than a physical cripple she's actually a magical cripple (like a unicorn who can barely use any magic no matter how hard they try, who can barely even lift a small object with telekinesis and can't hold it for very long). Scootaloo's brain is fine, but her magic 'gland' for lack of a better term, I don't know what internal mechanism ponies use to generate magic, is very small/weak.
