Perhaps the unfinished spell Starswirl was working on was meant to break the chains of Cutiemarks and "Destiny", but he couldn't quite get it right and ended up leaving it as a swapping effect instead of complete removal/change.

Having it be a single event was the problem, it should have been a series of happenings that drove her to that ideology. The writers themselves realized they kind of rushed it though (AKR made a tweet about that) so Season 6 will likely expand and further explain her backstory, do some damage control.

There's more to magic then blowing stuff up. While proficient in many fields, her bread and butter is friendship magic, which is how she won the day in the end.
Also, I believe that there are many ponies that could qualify as a bearer of harmony. As long as they embody the element they are eligible candidates. The M6 were just in the right place at the right time and the elements chose them because they were the nearest candidates.
I'm surprised more people don't think this way as they are constantly exclaiming "Mary Sue!" at Twilight, when all the M6 are Mary Sues if they are the only special snowflakes around who qualify as element bearers.
