The Combine were able to teleport vast distances as it is (maybe into different dimensions: I can't remember the specifics), just not small ones ("local" teleportation).
It's likely that an accident with Equestria's current teleportation system (e.g: portals like the one to the human world) could catch the Combine's attention and then they come in that way (similar to the Resonance Cascade in HL1).

When the portal storms were raging, the Combine could pour in reinforcements. Without the portal storms, they can only move a tiny number of forces from the Combine homeworld. They had to pretty much self-sufficient. Also, Gman. Also, vortigaunts.

Twilight gets kidnapped by the G-man and put into stasis until she can be the right mare in the wrong place.
There's a good chance that this will be significantly later than Gordon. Assuming that he's fucking with the Combine in this timeline as well, the G-man may see fit to delay putting Twilight back into play until Gordon has substantially weakened the combine or has failed. Alternatively, he might use Twilight as Gordon's guide and mentor after he enters Equestria to liberate it, assuming he gets that far.

They're somewhat limited by their ability to adapt magic to their needs in this case. Against the human race the Combine faced nothing more dangerous than physical weapons inferior to their own and was presented with a ready supply of future drones. Against Canterlot they face the magic of the Princesses and the Harmony of Friendship which seem to be able to melt any physical defenses. If the Combine has enough intel to sneak in 'under the radar' and make drones out of unicorns and make some kind of a protection deal with a princess, then I can see Combine locks on every door and big screens looming over the centers of every town with Twilight or Cadence imploring the populace to cooperate for their own good and the good of their benefactors.

I'm pretty sure that what the Vortigaunts do can be considered a form of magic. So the Combine already have already dealt with that kind of stuff in the past.
Pony magic is probably inferior to what the Combined already fought AND it come from a pacifist civilization.

They're whole army revolves around synthetic beings create for the climate and enemies they face, besides, have you seen the Advisors? they have extreme psionic power and can manipulate the world around them.
With the small portion of combine that came through during the Resonance cascade, they where able to efficiently and quickly conquer Earth in 7 hours, This is a full combine invasion, nothing can last against it, they are almost infinite, they only way to stop them is slowing them down or preventing them from entering your universe

I'll grant you the Combine makes a dramatic entrance and claims a swift victory over Equestria and drive our friends into hiding. While the Princesses and all the major villains from past seasons may not get along in the interim an invasion from without would unite them against the occupiers. Failing that the Tree of Harmony is the fallback position. The ponies can always get the Elements back from the Tree if they need them, and in this case they really need them. They're a bit of a Deus ex but they get the job done, turning the Advisors into stone and breaking their grip on their drone soldiers. After that it's just a mop up excercise to wipe out all the synthetics and any allies the Combine may have made during their tense but brief occupation.
