In the eyes of the law if he is running away it is not self defense anymore and you can be persecuted I believe. You have to think the main point of confronting a burglar with a gun is to scare him off. Your mindset shouldn't be "I'm going to kill this guy" it should be "if he tries to kill me I will kill this guy". In some states the laws could be different though.
Yes, as a law abiding citizen you should always report a crime to the police. Obviously if nothing happened at all you have no actual reason to, but if you fired your weapon you need to call them so they know it was done lawfully in case someone calls the cops about it. That way they know it was a lawful shooting rather than a negligent discharge or an attempted murder. If they were suspicious of you for one of these crimes then failing to call them to report the robbery and self defense shooting is instant heavy suspicion.
