Secondary fires and explosions occur. On a large ship, a limited number of compartments will be breached. On a small ship, the damage may be universal and cause the structure of the ship to fail outright.
Getting hit by one is a Very Bad Thing, and ship suitability focuses on not letting that happen.

While fast battleships could accept such an investment in defense it's impractical for anything else, especially when the obvious counter would be to simply shoot you with an even larger missile. Until recently, they looked like normal destroyers. Now, they're flat tops, because flat tops can hold more helicopters.

The tonnage doesn't particularly matter here. Remember that the American LHDs and the like are amphibious assault ships first and foremost. Most of their space is devoted to the Marines, which means tonnage is spent on them. A 20,000 ton ship SHOULD be able to launch an F-35B just fine, it's just that these 20,000 ton ships are in no way set up for it. If they went in and had a massive refit where the elevators, deck, and hangars were all revamped, probably. Oh, and adding a larger ammunition bunker.
