ZUN romanized フランドール as "Flandre" in EoSD, but changed it to "Frandle" in PMiSS. The general consensus in the Japanese fandom is that the EoSD spelling was a mistake.

I honestly believe it, but it doesn't make sense because Koishi is almost the same way. Then again, I've always felt that Koishi was how ZUN wanted to write Flan but he didn't know how to go about it at the time, and that she genuinely is ZUN's Flan 2.0.

It's easy to write characters who think similarly to you, but when characters have totally foreign mindsets it's much harder. With Flandre you have to carefully consider the way she thinks before you can write her lines.
With Koishi this step is, well, unnecessary.
