EoSD (Touhou 6) is the start of the windows games. Games 1 through 5 are the PC98 ones and are run with an emulator. But really start wherever you want.

Start from Touhou 8, 10 or 13 if you want to begin with easier games to get used to danmaku. They will give you some challenge if you are a total beginner, but they will soon become too easy. Then move to the harder ones. Play PC98 only if you want to have some challenge with old games with not all usual mechanics such as visible hitbox or slowdown mode for Touhou 2

That's an exaggeration. Relying only on Descartes, I was able to understand most of the PC-98 games, and while I had read up on Plato + Socrates by the time I moved on to EoSD, I probably could have gotten through those with only Marcus Aurelius. You don't even strictly need to understand the reaction to Aristotelianism until IN.
