Both Apocrypha and Strange Fake are obvious AU events that occurred when the third war went off the rails.
The Third War that happened in Fate/stay night's history was different from the ones mentioned in Strange Fake and Apocrypha.

Strange Fake is very weird, and it's hard to tell if it actually takes place in Nasu's multiverse at times. It might be similar to Prisma in that Nasu just lets Narita do whatever he wants, pre-established rules be damned.
It does seem like Nasu has at least chosen to adopt some parts of it as canon, though, such as Enkidu's design.

If you want an explanation for it being strange; they based the ritual this time on the grail from the third Fuyuki war, after it was already corrupted.
Also a lot of other coincidences come into play, but ultimately a lot of those coincidences are given reason in other stories. Like Flat shows up in Waver's novel, so you understand why he happened.

Deconstruction is explanation of things previously taken for granted, explanation is understanding, and understanding kills Lovecraftian kind of horror. At least I think so.
Even if you use "deconstruction" as "everything is dark and gritty", well, good look making it darker than Lovecraft, I guess. Like, you could at most move the darkness around, and it would probably stop being a Lovecraftian horror by this point too.
