You're looking for "lock transparency" or something to that effect. Do your linework on a separate layer, lock transparency, then paint the linework.

I'm not the right person to explain this but it's better than fucking nothing.
First anon open your line art use a White layer as backgroung and select your lineart layer
and choose the 4th option (where it says "normal") .
Now make a new layer between the background and the lineart and try to paint in this layer.
that's all.

It's called lock transparency in sai. In Photoshop its called an alpha layer something.

i see, well then you have to imagine the layers as onion paper.
Anyway i recommend you to separate the different parts of the body/thing in different folders.
It's always a good to have a color palette in another layer.
Exposure is important when you're adding shades and lighting.
Burn and dodge tools are uselful too.
I would like to tell you how to use masks but it's a bit complicated.
