Nah, they aren't the same characters. They are just love letters. Like they are very similar because they were so popular. IIRC Tharja is recruit able in some of the upcoming DLC.

It keeps things simple for making sprite sheets. It's easier setting up the sprites for a sheet as you sprite to animate them, if you take advantage of page scrolling, it makes for a quick frame by frame spacing and set up for the sheet. I've done it for years and it's just as convenient and efficient as using anything else like PS and Paint.net, just on "one layer" so to speak. It's really all about preference.

Not exactly, no. That's why if you need more for layers/transparent backgrounds, you use PS to remove it if there's BG colors/ for layers for animating your sprite frames.

this. mspaint is shit all-around, photoshop is a superior program for pixel art if it's set up for it. I'd still tend toward a program specifically designed for pixel art, but if the choice is between mspaint and photoshop, photoshop is the better option. It's like driving motorized vehicle vs. a fred flinstone car.
