My artwork looks better tradtional, so I decided to scan it instead of digitally inking my pencil lines.
The only problem is...as you can see, the lines when viewed close up, have very rough edges to them. And any small bits of pencil left in the drawing are converted into tiny black marks on the page.
How do I set my scanner so that It picks up only the pure black lines without making them so rough and jagged?

Honestly OP, stick with traditional until you git gud. I recommend building up realistic skills instead of jumping straight to animu, you obviously need to understand anatomy first. Also, to fix your scanner problem, how about you simply git gud at doing digital while you git gud at everything else?? You're not completely shit but you need major practice. Start now.

Usually you can set the resolution of the scan in dpi. I go for 200 or so. Fiddle around with the settings until you find what you need. And you may want to work larger in anticipation of scanning it in.

Don't scan in black and white, that is for text and you get that effect. Scan in color and use whatever art program to strip useless color info. Adjust the levels to clear out the lighter marks/smudges.
