The average person doesn't understand the symbolic importance of a national flag. At best they'll view it as something that's neat looking with maybe some history to it, at worst they treat it like a logo. I think with most states/cities/regions it's just because they don't know any better than what they have. In states with good, well thought out or historically/culturally significant flags like Maryland, Arizona, South Carolina or California you see them plastered everywhere. Same thing with cities like DC and Chicago. If you ask the average person from New York or Pennsylvania what their flag even is they probably wouldn't be able to tell you.

The whole thing was absurd. The new flag wasn't apart of their initial branding push, but something they needed to change once the old flag had become a laughing stock on the internet. So they just brought the team back and said "make us a flag, lol". I think the specific reasoning was that they didn't want the flag and the logo to be dissimilar, since their both symbols of the city and that might confuse tourists and new residents.
