A lot of shop in Akihabara that sell manga also sell doujin, often in a different aisle or different floor with a separate cashier.

3D Secure is an optional additional step when checking out, it ask for a password and is supported by Visa and MasterCard. JCB and American Express have something similar. Not every website implemet it but I had to use it often.
If your card provider didn't know what it was, I suggest you switch to a provider that know wtf is going in his field.

You have to look at the criminal law in your country, Google importing hentai in your country and use common sense. Don't order stuff like the artist rustle, the damn doujin title is "little girl" you are looking for trouble. High school themed shouldn't be an issue. Almost all of Fakku translations have schoolgirls and young girl and it isn't an issue in many countries.
And after that, you have to be randomly checked, also avoid shipping company that clear delivery for the same reason, like UPS. I would say stick to EMS if you order from a japanese website.

Next month I am planning on buying a some ishikei doujins that I have read in digital form a few times already, but I want to own some physical copies now.
Here are my questions:
1. Are real, printed doujins (as in: physical magazines or comics) censored or uncensored?
I really don't want to spend a lot of money on a comic that has black bars and pixellation all over it.
2. Where would I order them as a yurofag? Shipping costs wouldn't be the major deciding factor, since I want to order them all at once, but cheaper would be better obviously. I am not made of money.
3. Will I have to pick the comics up at the customs office or won't they even bother to open them?
I hope this thread isn't dead yet.

1. Of course they're censored, unless you buy them from Fakku (like Titikei, but that's not doujinshi). All japanese porn is censored.
2. For doujinshi the hard part is finding a place that sells them in the first place since they're generally only printed once, sold at Comiket et.al. and only the surplus (if any, usually none for Ishikei) or used copies end up at stores. You don't get much choice here... you'll be lucky if you can find it at an auction that's only greatly but not horribly overpriced.
3. Depends on your country and whether or not it's legal to import porn (especially if loli) by mail.

Toranoana B and C building, B has 3 floors but its only the new stuff. In C you can look for older doujins, check on the website to localise them, C is a bit less obvious. K-books has new and old stuff on 2nd floor in the shop near the train station and there is another k-books also on 2nd floor in akiba zone building. Melonbooks has a small basement, mandarake has 3 shops in tokyo, the one ikebukuro seem to only have yaoi so dont bother, i havent been to the one in shibuya, and there is a whole floor in the shop in Akihabara. There is another big one, its half a floor and there is a lot of new and old, maybe its also a melonbook. And like you said, there is a lot of smaller shops.

The first time you get into a hentai store will nope out of there. Then you realize that everyone in there are there for the same reason that you are. And buying a few doujins at a time is nothing, I have seen guys, girls, couples, with basket full with doujins and tankoubons. Most of the time, the whole floor is for hentai or there is a separate cashier for that so nobody that isn't buying porn will see you carrying your stuff and they give it in black bags, even the non porn stuff, so nobody can guess that you bought porn.

Canadian here. Got a lot of shit from some bitchy CBSA officer when I was coming back from Japan because I said I was bringing in "manga". She opened all my books and looked through them page by page. Whole ordeal took about 1.5 hours and was just a real pain in the ass, because she was pretty much accusing me of being a pedophile before even seeing what I was bringing back.
