Thanks Anon. The idea was a play on designer studios using tiltes like 'Superior' desgin. The title is EM Design Squared, and the reason it's a 4x4 grid is representative of the 4 characters, squared.
I tried it with a number of different layouys, fonts, and square numbers. The 3x3 was on the original style sheet, but it overpowered the letters when filled and was unbalanced when empty.

This is an improvement, in the sense that it is more readable and usable than your previous logo. There is still a proportion problem though from the DM and the text underneath.
The "web design" part of it looks very lazy, like it was just typed into the default text box and called it a day. Colours are a bit faded and weak.
Drop the "web" part too. You limit yourself in the future.
Pic related is just a quick edit, it's nothing special, but it addresses the issues I mentioned.

I think it could be better with context. Right now it's like the Nike swoosh; it means nothing if you don't know what it's for. Find your font, then create a side-by-side and a vertical layout and you will be at an 8 or 9.
It wouldn't hurt to do a color sampling either. Make 4 to 6 different color combinations of your logo and background so you have options.

Yes, learn to use Illustrator. It will take you 5-10 mins to learn everything you will need for this project. And since you are new you need to find reference material before you start on any project.
As for your flag, it doesn't look Sci-Fi or that it represents anything. You should look at some flag designs from Battletech, Mass Effect, Star Wars, and Star Trek for some ideas on framing, shapes, and colors. Then you will need your flag to represent something important in your story, like "counsel of six" or something.
