They are expensive , they have laptop grade hardware and come with RC Radio (good for TV remotes and shit).
They also come with a few IO pins i mean it's good because it even has Hardware acceleration for encryption but lets face it it's expensive and if you will never be able to use windows server on it.

My D54250WYK reached over 70ยบ and didn't throttle down at all.
I use one as a Plex host and general home server (auto torrenting, samba, openvpn, home automation) with a 5tb drive and a 1tb drive attached. Got it for 50% off during a sale (140$). i5-4250 inside that works just fine.
I travel a lot so it's nice to always have access to my media plus a secure connection when on unsecure wifi.

There weren't any options cheaper than the GIGABYTE BRIX when I was buying last summer.
Mine's generally been pretty good, but I mildly regret the purchase for three reasons:
1. You can get stock mass-produced PCs on Newegg with the same specs for less. They're somewhat bigger, but my BRIX's tiny-ness has only occasionally been convenient. Probably not worth the money.
2. The BIOS problems are real. You'll see them mentioned in reviews. There's a good chance that you'll have to pull the thing apart and unplug the CMOS after installing a new OS, or it won't even boot into the firmware.
3. The fans aren't strong enough for the tiny chassis and sound like a Boeing 747 taking off when you're working most or all cores (e.g. compiling something).
They are a lot of firepower in a tiny package, though, so they're not entirely pointless. I'd say the BIOS problems are the real killer.

FitPC still makes a fanless i3/5/7, I think, but it'll cost ya.
I've used the Brixen for years. I think I disabled some UEFI features on my i7 and got Ubuntu 14.x on it with no issues. Can run up to 32GB memory if you're into that sort of thing. Supports virtualization but no device passthrough. I've also gotten CentOS on them with no issues, so long as you don't care about using it as a desktop (poor graphics support).
The noise is nonexistent on the Celeron through at least the i3 model - my i7 does get annoying sometimes, and I don't play games.
Another option if compute power is not extremely important is the Shuttle fanless line. They are reasonably priced, can run Linux easily (note: only VirtualBox will run on these things) and are totally silent with an SSD.

I forgot to mention - I did have one other BIOS issue - if you have displays with different resolutions, it does not boot reliably; sometimes you have to unplug one to get it to come up. Annoying sometimes, but I don't reboot that often anyway.

BTX made a brief appearance. What do you call ITX anyways? AGP was a newer interface for awhile until PCiE. It used to be PCI/ISA. PCI and even just ISA was around for quite some time. USB has also been around for almost two decades as well. IDE or PATA has been around for ages as have many parallel interfaces. All these changes you speak of happened relatively recently. Desktop is dead.
