The bad package manager.
Binary-based package managers are inherently less powerful than source-based package manager, but apt is also so crock full of insanity on top of it; from the weird naming scheme to the terrible conflict resolution, to the lack of concurrency.
But most importantly, I struggled with software availability, especially of recent software. I wanted to build some packages straight from git, but still have them integrate with my package manager (for dependencies, updates, etc.).
I experimented with a few fringe distros like slackware but when I stumbled upon gentoo I immediately fell in love. It's like the distro was made for exactly me.

Consider that compared with other oprative systems like windows, in most linux distros you only need to install those dependencies once and after that any package that requires them doesn't download them again, on windows most programs bundles all dependencies and doesn't check if it already exist in the system. You can optionally do this on linux of course because there exists self contained installers like snaps or flatpack but managing dependencies is still more efficient.
