You don't need such an expensive board for a locked CPU. Also get a 480+GB SSD and no HDD.

Second hand case and cooler is okay. The rest is better bought new unless you know exactly what happened with those parts. Especially CPU, GPU and HDD/SSD are not to be bought second hand.
My first build was $800. That was in like 2005. Since then I've spent $200~500 a year upgrading stuff, but that figure includes stuff like peripherals and a bunch of HDDs for storing shit.
You might as well go AMD if i3 is all you can afford

What's the best way to set up the storage? Should I have one SSD with a lot of storage or an SSD and a 1TB HDD? If I got a SSD and an HDD what would the purpose be of having two drives? Are there certain files I should put in one or the other?

If you dont store a lot, only an ~500GB SSD will suffice.
